The best custom move for Shulk is Power Vision. Decisive Monado Arts could also be considered.

I plan on staying when training grounded, and for custom moves do Power Vision and Decisive Arts. Be sure that you train defensively too. Hope I could help, as I'm currently training one myself.

Shulk is kind of an oddball in my eyes. I mean his best attacks are definitely his aerials for their range, utility, and speed, but his most powerful attacks are his tilts and smashes...
If I have any character specific tips, the biggest one would definitely to teach your Shulk to space properly. Because if you don't, he gets overwhelmed in close quarters very easily due to his slow frame data. The next big thing would obviously be teaching your Shulk to use Monado Arts consistently. Mine recently has gotten into a habit of not using them, so I would watch out for this at later training stages.
Also, Shulk's Vision is amazing, probably the best Counter in the whole game.
Use it.

Hyper Monado Arts will help him recover better and Power Vision will improve his counter ability. If you got both of these custom specials, he will precisely and accurately use them effectively against anyone.
A good way to train your shulk amiibo is to 2v2 him with you on his side as a team mate, against any amiibo with equipment with a vanilla amiibo on the enemy team. Make sure to teach him how to jab guard to prevent enemies from getting back on stage. Try to teach him how to smash more often. I'd recommend using Little Mac to teach him how to smash, while he is on your team. Any character you play with on his team will make him more tactful. He learns from your moves, no matter what character you play.

You can do it before and after level 50, but make sure he is on your side at all times, so he can learn your inputs and learn about the other amiibo he is fighting against on the other side. Those amiibo on the other side will learn from each other from your fights to make things more interesting because each match will become different.
