This is a big question that I'm asking, but I'm trying to get the most out of my Meta Knight before AWT8.
Like right now, my Meta Knight is handing my vanilla amiibo' butts to them on a bronze platter (because they weren't worthy enough for silver or gold). Heck, he's outright wrecking everybody. In order for Vulture (my MK's nickname) to actually have experience against equipment, what would you guys recommend I set up for each of my characters?
I have every amiibo when it comes to Smash, so that's not an issue.

Cloud has put up a few, because there are a few *really* good bonuses, some okay ones, and a lot of bad ones.
Top flight ones include Critical Hit, Lifesteal, Improved Escapability, Explosive Perfect Shield.
A setup with the first two and one of the last two could suffice for practically any amiibo. Some that don't benefit, IMO, in healing bonuses, like Lucario, should avoid those abilities.
Next thing to look at is the 3 Trade-Off abilities. These are best paired with healing abilities like Lifesteal or Auto Heal. IMO, these work best on big hitters, as their already good innate abilities compliment and can compensate for the Trade-Off health loss.
Then there are the shield related bonuses that aren't Explosive Perfect Shield. Namely Easy Perfect, Health Restoring, Mirror Shield, and Improved Shield Regen. These are situational. Health Restoring is the lowest of the usable healing bonuses as it works, but not as good as the other two. Mirror Shield is nice for a defensive character or for one needing a little extra damage. Easy Perfect works well, but creates a lazier amiibo. The best shielding amiibo I have is my Ryu, who was trained to perfect shield vanilla and does it exceptionally well. Easy Perfect just increases the window for activation of a perfect shield. Improved Dodge does the same thing, except for with dodging. It's a crutch that I put too many of my earlier trained amiibo on. Imp Shield Regen is nice but I can't say I've seen it's effectiveness.
Lastly, you have the super situational abilities. Reduced landing lag can be useful for certain amiibo. I've used Improved Braking on my Luigi and Charizard, the top 2 who have traction problems. I haven't removed them to see if that has truly been helpful or not. Quick Smash and Hyper Smash both could be useful. I have Quick Smash on my Mega Man and he seems okay. Improved air attacks could be useful as well, but as Cloud with say, in the amiibo meta, air attacks can be dangerous as they are more easily punished.

ImpEsc is MANDATORY if you want to go far in any tournament, and is the most important bonus. Truly a gamechanger that saves lives.

Something to note, Improved Escapability is just that, improved. It's not perfect escapability. As damage racks up, it becomes harder and harder for amiibo to escape throws. Amiibo will still get thrown at high percentages. The threshold for when it is nearly impossible to escape is just higher with this bonus. It basically negates early throws entirely as well.
