A couple notes I'm taking with all the characters as I train them, here goes nothing~
1. Greninja can't consistently land aerial attacks unless he fast falls them, or has bonuses that keep him low to the ground.
2. Up smash and forward air are Greninja's favorite moves to use.
3. Down throw into forward tilt is a thing, but he can't seem to land the forward tilt very often. Same with up throw into an up air.
4. Greninja loses the grab neutral because of he gets in way too close than where he needs to be.
5. The frog can pogo well, but can never land a finisher half the time.
6. Greninja is really good at recovering, even being really good at wall jumping, but he can get gimped early to low covering attacks because his body frame sticks up enough for them to hit him while grabbing onto the ledge.
7. He's not very lucky when it comes to 50/50 situations.
8. Greninja's finishers are pretty powerful, they just get blocked a lot.
9. Most of the time, Greninja will completely miss when using Substitute or uses it on a faster attack and the attack portion gets blocked.
10. He likes to jump around sometimes, however, this is normal for frogs.
Feel free to discuss other discoveries below! I'd like to know what you fellow trainers have found that I haven't picked up on.

Just a quick question. Are you in the air a lot as you train your Greninja? It depends on what I'm training him to do. Most of the time, I'm on the ground teaching him how to followup with smash attacks out of something like a down tilt.
I will jump up for the occasional neutral air or forward air though.

Did you consider using Exploding Attack instead of Substitute? While most of Greninja's custom moves are inferior to their standard versions, Exploding Attack may remove the counter ability, but it may be easier to land.

I might give that a go sometime if he keeps struggling with matchups like the Ness one, but I'd like him to work toward winning for now.

Picked one up this weekend and boy, I am really struggling with this one. Granted, I'm not a very good SSB player myself, but most amiibo I train can easily handle a Lvl 9 mirror. Mine is still struggling in a 5 minute mirror. I started training him vanilla, mainly because I didn't have stats I wanted to give him. But once he got to 40 and hadn't yet beat a Lvl 9 mirror, I had to add stats and bonuses. Still having problems with this guy. I wanted to try the Heavy Jumps/Reduced Landing Impact setup, which supposedly should help him, but I don't have any Heavy Jumps. Blarg.

The main problem with Greninja, is that his AI and attacks are so awkward to begin with, the amiibo doesn't know what to do with that bad combination at first.
In order to compensate, he needs some way to substitute ( ) his lack of experience at first. If you don't have the Anchor Jump ability, that's fine. A commoner alternative is giving him low ground jumps, which should in turn, give him a better recovery while also decreasing his vertical survivability.
Similar to Charizard, he lives off of experience. He isn't the sharpest tool in the shed though, so it might mean taking a couple blows to the head before he gets something if ya catch my drift. Not only that, but Greninja's success relies heavily on 50/50's that he usually won't win until he gets better.
I suggest facing him yourself and teaching him a couple things. Now you don't need to be super good to do this, I just need you to know how to block and then counter attack with a smash. So just show him to use forward smash out of shield if he hits it, and then use up smash to cover options that are above him. That's pretty much it. One last thing I recommend is teaching him not to grab at close quarters, but instead, back off a bit and space with a different move. Because if he doesn't, he'll pretty much lose that battle every single time.

He's actually able to use it somewhat consistently, but he also tends to use it only before hitting the ground. It's to be said though, I'm running thistle jump which slows his fall speed considerably - without it I think he would hit the ground before using it.
