My question is, whats the best way to prepare said amiibo for the unconfirmed Pokémon tourney? Should I do two stock matches against the other Pokémon amiibo, one at a time, or is there some other way to train him?

Honestly, I think there is no "best" way established yet. There are good ways and good things to teach them, but no true "best" way. Your amiibo should be familiar with 2 stock matches and other Pokemon characters as well as the levels in play. Amiibo Dan likes to use Omega Boxing Ring and Miiverse non-Omega. How you get to that point is up to you. Train your amiibo until you are happy with it. Does he grab? Does he defend? Does he counterattack? Does he smash at proper times? My methods are different than yours and yours are probably different than anyone elses. My only tip is to be happy with what your amiibo is doing.
